This book establishes the theoretical foundations of a general methodology for multiple hypothesis testing and discusses its software implementation in R and SAS. The methods are applied to a range of testing problems in biomedical and genomic research, including the identification of differentially expressed and co-expressed genes in high-throughput gene expression experiments, such as microarray experiments; tests of association between gene expression measures and biological annotation metadata (e.g., Gene Ontology); sequence analysis; and the genetic mapping of complex traits using single nucleotide polymorphisms.

The book is aimed at both statisticians interested in multiple testing theory and applied scientists encountering high-dimensional testing problems in their subject matter area. Specifically, the book proposes resampling-based single-step and stepwise multiple testing procedures for controlling a broad class of Type I error rates, defined as tail probabilities and expected values for arbitrary functions of the numbers of Type I errors and rejected hypotheses (e.g., false discovery rate). Unlike existing approaches, the procedures are based on a test statistics joint null distribution and provide Type I error control in testing problems involving general data generating distributions (with arbitrary dependence structures among variables), null hypotheses, and test statistics. The multiple testing results are reported in terms of rejection regions, parameter confidence regions, and adjusted p-values.

Sandrine Dudoit is Associate Professor of Biostatistics and Statistics at the University of California, Berkeley (www.stat.berkeley.edu/~sandrine). Her research and teaching activities concern the development and application of statistical and computational methods for the analysis of high-dimensional biomedical and genomic data. She is a founding core developer of the Bioconductor Project and is an Associate Editor for six journals, including the Annals of Applied Statistics and Statistical Applications in Genetics and Molecular Biology.

Mark J. van der Laan is Hsu/Peace Professor of Biostatistics and Statistics at the University of California, Berkeley (www.stat.berkeley.edu/~laan). His research concerns causal inference, adjusting for missing and censored data, and simultaneous estimation and testing based on high-dimensional observational and experimental biomedical and genomic data. He is co-author with James Robins of Unified Methods for Censored Longitudinal Data and Causality (Springer, 2003). He is a recipient of the 2005 COPSS Presidents' and Snedecor Awards and is an active Associate Editor for five journals, including the Annals of Statistics and the International Journal of Biostatistics.

multiple testing with microarrays

The traditional approach to multiple testing or simultaneous inference was to take a small number of correlated or uncorrelated tests and estimate a family-wise type I error rate that minimizes the the probability of just one type I error out of the whole set whan all the null hypotheses hold. Bounds like Bonferroni or Sidak were sometimes used to as method for constraining the typeI error as they represented upper bounds. Other approaches were to use multivariate methods for tests statistics such as Tukey's least significant difference, Scheffe's method and Dunnett's test. More recently stepdown procedures have become popular in clinical trials but there the multiplicity is usually 5 or less. With the introduction of the bootstrap and advances in computer speed that allowed permutation methods to gain a greater prominence also Westfall and Young came up with a prescription for using resampling to adjust individual p-values for the multiple testing and this was implemented in the SAS procedure MULTTEST and documented both in the SAS manual and the book by Westfall and Young in the mid 1990s. The authors of this text want to extend multiple testing to microarrays where literally thousands of hypothesis are being tested on a single array. Dudoit and van der Laan extend the theory to permit bootstrapping to work in a much broader context where many criteria other than familywise error rate (FWER)are considered including false discovery rate (FDR). They say that for problems involving very high dimensional data an assumption they call subset pivotality does not apply. This assumption is essentially what is needed in the Westfall and Young theory and involves the use of what the authors call a data generating null distribution. To create a method that works for microarray and other high dimensional data the authors base their procedrues onthe joint null distribution of the test statistics rather than the data generating null distributions that all other methods depend on.

The book provides a very general theory that generalizes the ideas of resampling based methods to a new framework. The authors intend the book for both statisticians and applied scientists who encounter high-dimensional data in their subject area. The book provides a very detailed and highly theoretical account of multiple testing and may not be suitable for some applied statisticians and scientists. But the ideas are important to all especially in the area of genomics. The authors claim that chapters 4-7 are theoretical chapters that may not be suitable for everyone but they insist that the introductory chapters 1-3 and the applications chapters 8-13 are intended for people with a good biological background but not necessarily a very strong statistical background. I do not share their view about chapters 1-3 which I think would be difficult for anyone lack a graduate level statistics background but I do agree that the applications chapters 8-13 are palatable for the intended audience and is particular interesting for those with knowledge of and interest in the biological sciences.

Andrew F. Peterson is associate professor at the School of Electrical and Computer Engineering at Georgia Institute of Technology. His research interests center on the development of both integral and differential equation based numerical methods for electromagnetic applications.
Scott L. Ray is a research scientist at Dow AgroSciences, where he also serves as technical leader for the Applied Statistics Group. He previously contributed to time-domain computational electromagnetics at the Lawrence Livermore National Laboratory and was involved in the development of TSAR, a general-purpose FDTD modeling system.
Raj Mittra is professor in the Electrical Engineering Department and a senior research scientist at the Applied Research Laboratory of Pennsylvania State University. He has also published over 450 journal papers and 25 books or book chapters on various topics related to electromagnetics, antennas, microwaves, and electronic packaging.

A great book for those with an existing background in EM

I used this book during my MSEE research and found it to be invaluable. While I also had the benefit of the principal author being my Advisor, this book easily stands by itself. This book describes several different methods and concepts in the computational analysis of EM problems, including issues related to computer optimization. It's somewhat dense in that the authors assume you already have a thorough knowledge of EM, so I wouldn't recommend it for beginners. If you work in the field, however, this book is a must-have.

Cookbook not a textbook

Very poorly written book about computational electromagnetic theory. Explanations are not so good, there are a lot of formulas in which you have to deduce what some symbol means, they didn't talk a lot about accuracy and error which are two very important things in numerical analysis. Book serves as a cookbook. Use this and you will get that. This is not a book from which you can learn something.

One of the most important works in practical theology

Andrew Root doesn't just offer a new way forward for practical theology, he offers it as a distinct way of thinking theologically, full stop. Attending to the concrete and lived experience of divine and human encounter--in the face of the impossibility which surrounds human action--Root exegetes the text of human experience through the lens of God's being as becoming, through the lens of ministry itself. As such, Root gives us a theological method (indeed a theology of the cross) that is practical, interdisciplinary, but utterly and fundamentally theological--grounded in normativity. Through the (perhaps counterintuitive) lens of justification, Root shifts the ground on which practical theology stands, orienting human action toward reception of the ministering presence of the living Jesus within the impossibility and death of the human condition. Root puts the 'theology' back in practical theology and turns 'practice' back toward participation in the person of God through the ministry of God.

This may be the most important work in the field of practical theology in the last decade. It is no doubt the most important theological contribution from Andrew Root so far.

Wow Two books for the price of one!!!! They are brilliant books too!!!!
BOOK 1 SAVIOUR
Absolutely loved this book. Gabriel is a man among men.
Not interested in skinny whiny little girls, Gabe has found his world wrapped up in a curvacious older woman
Lauren is 40,10 years older than Gabe, the victim of an abusive marriage and a woman with very low self esteem
When Gabe and Lauren meet fireworks are sure to go off.
Her marriage is over, she walks out and into the arms of a man, Gabe, who shows her nothing but love and respect.
Once they really get together the sex is amazing......
Being an Aussie made this book extra special as it's based in and around Melbourne and there's Aussie slang used throughout - someone I don't come across every day.
BOOK 2 RESOLUTION
Resolution picks up exactly where Saviour finished....what a bonus!!!!
The more I read of Gabe and Lauren the more that I fell in love with them.
Their relationship is built on honesty and, once again, phenomenal SEX!!!!
There is absolutely nothing to dislike about this book.
All the characters in it are brilliant.
Once again Lesley Jones you have written a phenomenal book....Congratulations!!!!

Welcome to a beautiful series written by Lesley Jones, known for Carnage.. Saviour and Resolution are compelling. The series starts off with Lauren. Married but abused, she finally musters the strength and courage to leave her abusive spouse and start to live the life she deserves. Enter Gabriel, a true angel in disguise. He shows Lauren what it's like to truly be loved and works on bringing her self esteem back to where it should have been. Lauren is in her mid 40's, has been abused most of her married life and has two adult sons so she feels as if she has nothing to offer. Gabe shows her otherwise, while battling his own demons. However the abusive ex-husband is not out of the picture.

Resolution picks up right where Saviour left off. We get to find Lauren trying to determine where and what she wants out of life. Gabe wants Lauren forever, but she's struggling with the idea of marriage. This story is a dramatic follow up to Saviour and is well written. Both stories suck in you in. You won't want to put the books down.

I highly recommend this series. Lesley Jones is a wonderful author. You won't be disappointed !

A Fantastic Love Story!

I read this series over a year ago and it is my absolute favourite, I admit to rereading it, it is the story I return to when I need the perfect read.
Gabe is a sexy Aussie surfer, he is the perfect mind, kind,sincere, loving, sexy...what more can you ask. Lauren is a 40 something woman with stretch marks and a mummy tummy, with attitude. She is in need of a safe secure life after she can no longer live with her increasingly violent husband.
The story is an emotional roller coaster of a story and like all Lesley Jones stories she will suck you in and hook you, you will laugh cry and not be able to put it down.
A must read.

Extraordinary Text, Far More than Philosophy

The subtitle of this fine volume mentions Epistemology, and the author is promoted as a philosopher by the publisher. This is an extreme disservice to mathematicians, educators, engineers, psychologists and indeed ANY author of works with mathematical pedagogy. Epistemology is generally the study of sources and extent of knowledge, so by description alone, one would assume this book would cover the ways we learn to visualize math, or the sources of that visualization "philosophically" -- as other have, with insider semantics beginning and ending with words that represent a significant contribution to solving insomnia. I was all ready to read for the umpteenth time how counting on our fingers is the etiology of partial differential equations in a certain holistically connected neural region.

Not at all! This book is lively, intuitive, and filled with both detailed math and excellent illustrations. Sure, the author does cover little "blurbs" of philosophy, but in an unexpected way. First, he shows with detailed formulas and illustrations how we visualize a topic in shapes, geometry, number lines, generalization of analysis, calculation, pattern manipulation, with a wonderful wrap up of algebra vs. geometry. As each subject is painstakingly argued and explored, the author then gives a related cognition and etiology based snapshot (not heavy, but extremely insightful, and devoid of philosophy buzzwords), not covering general issues of value or philosophical controversy as much as practical questions about generality, induction, instantiation and other very useful discussions for students, educators, and practicing mathematicians, physicists, engineers and interested math autodidacts.

I'm a postdoc in applied math and work animating math concepts for educators. What are the benefits and caveats of using visuals in math, not "philosophically" but realistically-- IOW, where do visuals fall short if overextended, as in the area of proofs? The author deftly uses the counterpoint between the abstractness of analysis and the visual wealth of it's child (or in some senses parent)-- calculus. He carefully parses where visuals are of great value in understanding, defining, and sometimes discovery (he's less firm on that!), but not proof, validation or even generalization and induction.

The bottom line of this book is balance. There is a LOT of good math, and over 200 of the 280 or so pages are dense formula explorations with the aforementioned etiology discussions for a page or two afterward. Ironically, the "visuals" are mostly little line charts, without the firewords of MatLab, MathCad or GNU Octave to blow us away with color 3D plates. The author's "conclusion," if there is one, (author is very balanced and a clear pro/con thinker) is to be careful with visuals, so this in some ways follows his pov. The analysis (as in logical, not Hilbert spaces) is wonderful, with many examples from research including far more neuro and psych than philosophy, although there are sprinklings of it to please the promoted audience.

One of the most extraordinary conclusions is about the lack of a good, structured visualization taxonomy in math. The value of visualization is widely accepted, yet rarely studied-- the "math thinking" literature is far more heavily dominated by questions of what can and can't be solved, with new taxonomies about disciplines springing up daily (the 2010 MSC lists 6,500 math study areas). And although the author in earlier chapters warns about limits in visuals in several areas, especially discovery, he reveals an enthusiasm about discovery, and the beauty of mathematic visualization, when he visualizes a future with such a taxonomy taken seriously.

Highly recommended, but for far more than philosophy-- any math thinker or educator must read this, and any math entusiast will thoroughly enjoy it, as well as psychologists and digital artists with a math bent like myself. The author is a good writer, and the logical flow reads a little like a detective story, so this text is NOT a good insomnia cure, despite the promotion as a philosophy text! Psychologists would likely read this and say... philosophy? Since when did they move into details of cognition? To be fair, Oxford is organized a little differently than MIT in this regard. Don't you UK readers get in a huff... yeah, I'm an American, but my British friends still think of us as one of your more successful colonies.

A final but key point: at $20 to $30 US, this is an outstanding buy. This level and quantity of unique and original content, as well as relevant and up to date material/ bib/ research citations would be over $100 from Springer!

This is a seminal work by a member of the species who is at least two decades ahead of his peers. Combine this research and narrative with Visual Language Theory (Marriott & Meyer), Conceptual Spaces and Geometry of Meaning (Gardenfors), and top it off with From Mathematics to Generic Programming (Stepanov and Rose), and you have the basis for navigating everyday change with ease. My research at Virginia Tech is in diagramming prior knowledge and Giaquinto was the remaining puzzle piece in understanding Kant's assertion that we bring with us synthetic a priori knowledge to the lived human experience. Read it at least a dozen times and everything he has written becomes accessible.

This reader discovered ‘A Walk in the Rain’ is an oft-used title, gracing the covers of a number of books. However, Udai Yadla’s version must surely stand alone. It’s truly unique and beautifully written. Exquisite!

Aptly subtitled ‘A journey of love and redemption,’ it is exactly that. A romantic, often intense, occasionally delicate and always gripping tale of a love found and lost, and an unforgettable journey of self-discovery.

The writing is tight but not rushed, the characterization is excellent and the storyline grabs you from the prologue right through to the last page. A must-read!

The narration is good and crispy...author tried to maintain
the curiosity how sandy and sunny would meet, but I feel he fell short of expectations when they realized each other.
Author is good in maintaining the pace
Has good insight on women issues and proved that love is related to soul and not external body
My personal opinion is that in the last chapter he should have concentrated more on how sunny recognize sandy and his emotional feelings towards her and cut short the description in killing Hari
Finally a worth of reading work from a debut writer and hope he continues with different writing.

An interesting read.The narration of the author was impressive ..words transformed into images as I read it. Particularly ..tracing the killer's location without any idea on his whereabouts.. Sunny's venture into the dark building in search of Hari. Felt like a couple of characters were unnecessary and their intro could have been shortened howEVer towards the end ,their necessity appears to be jUStified. Appreciate the author for the descriptive narration without killing the curiosity.

This enables a more nuanced picture of how semantic and pragmatic determinants of communication work in complex and large-scale systems such as law.

Chapters build on explanations of key elements of statutory language, such as the distinction between what is said and what is implicated, the possibility of ascribing truth-values to legal prescriptions and the structure of legal inferences, the various forms of vagueness in the law, the distinctions between vagueness, ambiguity, and polysemy in legal language, and the distinction between concept and conceptions, mostly in the context of constitutional interpretation. The book demonstrates that paying close attention to the kind of speech acts legal directives are, and how they determine the content of the law, enables a better understanding of the boundaries between normative and linguistic determinants of legal content.
